A vicious storm cell has hit a number of suburbs in Melbourne's south-east overnight, resulting in a month's worth of rain falling in the space of an hour.

The thunderstorm ripped through multiple suburbs between 1am and 3am, causing trees to fall on powerlines and water to leak through ceilings.

It comes as parts of western Victoria brace for more severe weather, with authorities warning residents in the Mallee about heavy rainfall and flash flooding.

The state emergency service responded to 40 calls for help overnight, mainly for fallen trees on powerlines and water through ceilings.

The areas most affected were Moorabbin, Chelsea and Whitehorse, where around 40 millimetres of rain was recorded.

Residents woken up by the storm witnessed intense lightning shows, while others dealt with flooding, hailstones and 80km/h wind gusts.

It comes as the Bureau of Meteorology issues a severe storm warning for parts of western Victoria, with intense storms anticipated.

The slow-moving systems are likely to produce heavy rainfall and flash flooding over the next several hours, the BoM said.

Areas predicted to be hardest hit include Swan Hill, Murrayville and Robinvale.
