An investigation into a staff member's complaint against Victoria's auditor-general will continue despite John Doyle's decision to resign.

Mr Doyle tendered his resignation on Tuesday.

In August Mr Doyle decided he would remain in office while retired High Court judge Kenneth Hayne investigated a personal grievance complaint against him, which was lodged on August 12.

The Victorian parliament's Public Accounts and Estimates Committee - which oversees the auditor-general's office - has confirmed it will still report to parliament about the allegations against Mr Doyle.

The report is due on October 20.

The state government says it wasn't involved with Mr Doyle's decision to resign.

"I'm not in a position to comment on the circumstances behind the auditor-general's resignation," acting premier Jacinta Allan told reporters.
