South Australia's transport minister says he's disappointed train drivers have rejected a proposed industrial deal.

The enterprise bargaining agreement offer included a 2.5 per cent salary increase, shift benefits and re-deployment conditions, Stephen Mullighan said on Thursday.

"The (offer) was fair, just and responsible and sent a clear signal that the state government values rail operation employees ... the government will now consider its position," he said.
