A 12-year-old boy accused of repeatedly raping a little girl at a Sydney school has had his bail conditions varied so he can join his family on a Queensland holiday.

The boy faced Hornsby Children's Court on Thursday for the first time since he and another 12-year-old boy were arrested over alleged attacks against a six-year-old girl at their northern beaches primary school in August.

His lawyer James Viney entered not guilty pleas on his behalf to charges of aggravated indecent assault and sexual intercourse with a child under 10.

The boy's bail was varied to allow him to go to Queensland on holiday and magistrate Louise McManus excused him from attending when his case returns to court in November.

Some of the accused child's alleged offences are said to have been committed in the company of another boy, also 12, who is due to appear before the same court on October 20.
